I recently purchased the licence for the plugin. Im using the the Phantom
module for my gallery template. I was tinkering with some of the customization
options. Its seems like the changes that I am a making dont stick. (i.e. column and row
amounts, thumbnail spacing and padding, thumbnail border size, ect.) How can I fix this?

There are a lot of relative and chained settings in Phantom module. Perhaps you leave Height = 0 (read careful each setting description) – If Height value is 0, then Thumbnail Rows value ignored and Thumbnail Columns is a max value.
