You theme is using old jQuery library v1.6.1. I’ve updated your theme’s jQuery version to 1.10.2 and fixed js errors in header.php.
Now Gallery works.

Image caption shows automatically on Afflux Skin and can be enabled in Optima Skin.

First you need to assign categories and maybe tags to your images. Then, when you create gallery or edit it, choose category or labels from which to grab images (See Query Builder section on Basic Setup tab).
If you set for each gallery to grab images from different categories, then galleries will show different photos.

Check if galleries are in database and all images are visible in admin:
Go to Flagallery -> Overview and see statistic on the top (At a Glance)
Go to Manage Galleries page and check if all galleries and images are in place.
If no, then your database is corrupted and you need restore flagallery database tables from backup.
